Let's say I want to remove all instances of 'Defects' on the 7.5 client. I can easily delete the navigation items in my test environment and make sure all is well (I don't really want to get rid of the entities and pages, just the links so the user won't find them) - but how do I bundle this removal? Is it even possible?

Yes. You can drag items for deletion from the recycle bin (found on view menu) to the manifest. You can see an example of this if you remove some items and then create a manifest from a date/time prior to the deletion (you'll see the deletions in the manifest).
