Is it technically possible to customize the customer portal? If so, what are the major limitations? Thank you very much!

If your asking if its possible to customize in a graphical sense yes it is, but to move away from the original design is a larger challenge than it seems, there isn't really any major limitations but personally I'd recomend not to change sizes and layouts, as this over complicates things as I've found - stick to changing colours and graphics where possible although the log-in screen is more workable.

(to sum up try not to get any designers envolved that think if they can do it in photoshop you can do it on the site )

Chris, Are you talking about look and feel or about the functionality of the site. Yes on the L&F you shoud stay somewhat consistent with the layout which should be a given based on the architecture. On the functionality you can indeed change/customize the functionality. You have the same level of customization capability as within the sales client. Somethings may be more difficult when it comes to how the data is referenced by otherwise quite possible.
